Starting at 2:23 is the famous Jake Gyllenhaal crying moment from Brokeback Mountain. I like this brief scene and don't believe it's been posted here before (forgive me if I'm wrong); I find it very realistic the way he seems to be trying to "contain" his tears:

I like that scene as well. I've spent some time recently looking for other Jake Gyllenhaal crying clips, but I haven't come up with much.
This scene from Source Code was probably the best thing I found:
It's pretty subtle, but it has some lovely close-ups of his tear-filled, blue eyes.
He does seem to talk about crying in interviews quite a bit, which is nice. Here's a clip of him talking about a scene in Jerry Maguire that always makes him cry:
Can anyone think of any scenes/clips I might be missing?

I do love Jake Gyllenhal. @Tristana - I have a treat for you! I have not seen this whole movie, but Jared Leto and Jake are in it. Watch it from the beginning, because the whole beating scene is good to watch for reference, and there are some sobs, but the real crying from Jake starts at 2:30. It is such a sweet scene, with Jared comforting him. They were really young in this, so I am not sure when the movie was. But I hope you enjoy it!

Thanks, missyjdma! That was super cute. The sobbing sounds are very nice, and I like the way Jake Gyllenhaal keeps crying a little bit even after Leto's character makes him laugh.
I watched a lot of My So-Called Life marathons on MTV as a teenager, so I have some fond Jared Leto memories. (I remember there being a lot of crying scenes on that show, but I don't think he ever had one.)
I checked on IMDb, and looks like Highway was released in 2002 -- a year after Donnie Darko came out.

I never watched My So-Called Life, so I never knew Jared was in that! Who were the male leads besides Leto? As I am only a fan of male crying, what males cried, and what scenes are worth looking for? Do you have any on-hand?

There was way more female crying than male crying on My So-Called Life, so I don't know if it's really worth seeking out on that basis.
I looked around online, but I couldn't find clips of any of the male crying scenes. From what I recall there are a few from Wilson Cruz who plays Ricky (Episode 3, Episode 10, and Episode 15/16 are all possibilities.) Devon Gummersall, who plays Brian might also have one, but I'm not completely sure.
Here's a link with descriptions of each episode:

He has about 3 short crying scenes in Demolition
( one sobbing scene is at 1:30:00 into the movie and then another brief one at 1:33:00 ) He also cries in the first 10 min. of the movie..

Also in Nocturnal Animals, he is tears in about every scene, but not so much sobbing:
